Also, if you have an irig or something of that nature and can plug your guitar directly into your phone, Strobosoft is definitely accurate enough to set your intonation on. I still use a pedal tuner for convenience when playing with others, and to be able to mute the signal while I tune though. It costs like $10 which is outrageous for an app, but I'll never need to buy another snark again. It's also works great to just set your phone in front of the amp and tune up. When my guitar is plugged into my phone it is hands down the most accurate tuner I have ever used in my entire life. I eventually just buckled down and bought Strobosoft, the app made by Peterson who is known for their extremely accurate strobe tuners. They definitely might've fixed it, or maybe that one was user error, but check it with a snark or something when you get the chance just to be sure. 
Maybe I'm remembering wrong but I recall having this problem with guitartuna specifically. I don't really understand why or how these inconsistencies have been programmed into the apps, but I knew that it made them unusable. When I tuned up in one app then immediately opened another, sometimes all of the strings would be sharp or flat a few hz. I went through probably about 5 or 10 tuner apps, and they all seemed to be very inconsistent compared to each other.
